There's no best configuration, it depends on you really.

sometimes the sprite or tile becomes distorted, in my project tiles are 16x16, and character is 32x32

I'm using the Yoyo RPG Engine, when I start the game the tiles appear normal:

When I put fullscreen, they look like this:

When I return to Window mode, they return like this:

Only when I restart the game does it become normal again.
Does anyone know why this happens? and how to fix

Go to the global game settings and make sure you don't have "interpolate colors between pixels".
