Sorry to waste your time; I figured it out right after I posted this. I found that you cant skew the y coordinate of a background so much that the edge of the background is in the game screen. Doing so seems to create a line where the transparency ends.
My original question: I'm using several background layers in a room to create a parallax scrolling background. All is fine, but there is a very thin line at the top of the transparent portions of my layers when the game runs. It's right at the transition between layers.
