When you juxtapose the houses like that, it's very much in "why not both" territory... variety looks nice, and if you're gonna do a lot of procedural generation it's always good with more independent randomness.

One thing I would keep in mind, is character movement. It might get weird if player cant walk around the building in fluid motion and keeps getting stuck on building colliders. If you go with isometric (my favourite) you should have isometric player movement as well.
